The song mostly existed in Beck's world as a semi-frequent live song in cover medleys with his band. (See the 'live' box below.)
However, in 2019, Beck did drop into Paisley Park and record a few songs in Prince's studio. While there, they made a little Prince medley called "The Paisley Experience," and the final song in the medley was "1999." This was released on a digital EP called Paisley Park Sessions.

Beck initially covered "1999" live once in 2014 at a show in Montreal. Sean Lennon, whose group was opening for Beck that tour, joined in on vocals and cowbell.
Then in 2016, after Prince's untimely death, Beck and his band added "1999" into their "Where It's At"/cover song jams; usually as drummer Joey Waronker's introduction song. They did this around twelve times through the summer of 2016.
Beck in 2020 played a charity gig with some of Prince's musicians (and Dave Grohl and Greg Kurstin). They did a bunch of Prince songs that night, including "1999."
